Hi, I'm new to MTGO, and can anyone let me know how can I cast spell (like Silence) during opponent's upkeep? Usually it just skip over to the main phase.

Add a stop to his upkeep. The game will pause during that step and ask if you would like to play anything.

You can add stops in the account settings.
